L'histoire se déroule en 2005, dans le district fictif de Kamurochō. Le récit suit le parcours de Kazuma Kiryū, un ex-yakuza qui a passé dix ans en prison pour avoir endossé le meurtre de son oyabun. De retour dans ses anciens quartiers, il enquête sur la disparition de Yumi, une amie d'enfance, et prend sous sa protection Haruka, une petite fille en détresse à la recherche de sa mère. L'ancien « Dragon de Dōjima » se retrouve mêlé aux événements qui secouent le clan Tōjō : le vol de dix milliards de yens et les conflits de succession.
